If you are running on Windows, the preferences are saved into the registry, into HKEY_CURRENT_USER\\Software\\IC-Parc\\ECLiPSe and in two sets: tkeclipserc or tkeclipsetoolsrc, depending on if the preference is for ECLiPSe (such as the default stack sizes), or tktools (things such as the font used, etc.). I assume that to get tkeclipse not to srart, it will probably be settings in tkeclipserc that are wrong. You can delete the registry entries for tkeclipserc (e.g. using regedit). For all other plaforms, the defaults are saved in two files, most likely in your home directory, in .tkeclipserc and .tkeclipsetoolsrc Delete the .tkeclipserc should fix your problem.
